What if I want to take care of an Agent instead of a Grunt? Do I have to give him some beer and cigarettes or something?

He's more apt to need something to do, giving him vices would just ensure a very early demise. Challenge your Agent by ordering him to stand 52 hour guard post duty, or send him on a 18 mile walk. They'll totally do it, too. Maybe stick a little gopro on their head to see what kind of shenanigans they get up to.

Are the Agents and Mags afraid of the Auditor, like, piss your pants at the sound of his voice? Or more like, an angry drunk guy you just kinda want to avoid?

Fear isn't a powerful motivator in Nevada. They see him more as something to avoid and appease for their own benefit.
