Clarifications:

1) One of the main reasons for the absence of GDI's navy during the Second Tiberium War is probably due to the Tiberium algae that had infested the Earth's oceans. This algae made sea voyages nearly impossible, negating the use of a large navy. This algae would end up disappearing around the time of the Third Tiberium War. Either due to the evolution of Tiberium, or GDI's efforts to reduce the impact of Tiberium and it's associated flora and fauna on the planet.

2) Another aircraft carrier can be seen during the mission Tacitus Interruptus in Kane's Wrath. The carrier was to be where the ZOCOM MCV delivered the Tacitus.
